For me personally, I see the two tools for achieving different things.

If you want to add a new idea to an existing country in the game (e.g. you want to give a nerf to Japan, without changing anything else about them) that's where the idea tool is used. 

If you are editing a country/creating a new one, then that's where the country tool should be used.

If you wanted to, you could do all of the government for your custom nation in the ideas tool, it just means you'd have to assign your nation to each idea.
